Sinopsis Fairy Gone, Berlatar cerita di dunia di mana keberadaan peri itu nyata dan tinggal di dalam tubuh binatang yang membuat binatang itu memiliki kekuatan khusus. Dengan mentranspalansi organ-organ binatang itu ke tubuh manusia, membuat manusia dapat memanggil peri dan menggunakannya sebagai senjata. Orang-orang itu disebut sebagai "Prajurit Peri". Setelah perang yang panjang, para prajurit kembali ke masyarakat. Ada yang di pemerintahan, mafia, bahkan ada yang menjadi teroris. Masing-masing menapaki jalan mereka sendiri.
Cerita dimulai sembilan tahun setelah perang berakhir. Maria adalah anggota baru "Dorothea", sebuah organisasi investigasi untuk menangani kasus penindasan dan insiden terkait dengan peri. Meskipun dunia telah damai, tetapi pemerintahan belum stabil. Konflik karena luka lama saat peperangan masih ada.
